Yes Canonical issue affects your sites ranking in Search Engine Result because if the canonical issue is not solved, then it will create an issue of duplicate content.

Yes. It does. Search engines have a hard time understanding that
    http://example.com and http://www.example.com
are the same thing. To a search engine, these two URLs are like two different sites that have exactly the same text, which they then penalize. This situation can be easily avoided by using a canonical redirect.

Canonical link means having similar urls with identical contents. This new option lets site owners suggest the version of a page that search engine should treat as canonical. Search engine will take this in to account when it determines which URL sets contain identical content, and calculating the most relevant of these pages to display in search results. So if you do not give Canonical relation to similar urls, then it can create a problem of duplication.

I hope now you understand what I am trying to say.

Yes Canonical issue effect your site ranking, Actually Search Engine count http://www.abc.com and http://abc.com different site.
so it is harmful for your ranking at serp. But you can resolve it through make code at .htaccess file make code in this file and upload it at root folder of website, but this file is useful for Apache server. For IIS Server you place a code at global.asax that's so same step for uploading. This process is known as 301 permanent redirectio.

I agree that Google will consider duplicate content if you dont solve the canonical issue because when your website have two urls for same content mean same page.
