Does accepting websites with Page Rank N/A into your directory effect your directories Page Rank? Or not matter at all?

Depends on what the site is and the reason for PR -N/A I.e. if its a bad or banned site etc.
I don't think it will affect your site, but you should be careful that site should not banned on Google.
By "Banned" Means the site has been removed by Google SERP.
sometimes its good to add those sites though, if they have all the making of a well SEO'd site, have something you think will catch on etc and you're in there right from the start you could earn some good link juice from them. Its all subjective though.

Most new sites show up as n/a we all have to start somewhere i always have a quick look to see if it is the kind of site you would want to exchange with.

The sites with na are either not indexed or made after the last pr update.
In both cases IMHO nothing to worry about.
There is some difference between an indexed PR0 sites and a site that is banned i.e. de-indexed and N/A. New sites should still be indexed although they will have a PR of 0
I would be wary linking to the deindexed N/A sites because they could have been banned for being "bad neighbourhood". You should really check whether a site is indexed before accepting them with the site: command
N/A page rank doesn't matter but you want to check sites quality or whether site is banned or not
You can used this tool Check Google ban tool - check if your site is banned by google
